My sister has an eye virus in both eyes. The symptoms have JUST cleared up, but we aren't completely sure when it is okay for her to start wearing makeup on her eyes again.

I would wait an extra few days before wearing eye makeup again. And also, throw away all eye-related makeup that she wore before as it is likely contaminated (ie mascara, eyeliner)...obviously blush and lipstick would be fine to keep.
